It just never worked out. They were never against the cybermen, they just never had one made. Although they did get a couple of cameos.

He did run into them in "The Five Doctors."

I don't know if it had anything to do with him never facing them during his time, but Pertwee said on a few occasions that he did not like the Cybermen.

He didn't like the daleks, either, but there was no way he could avoid having to appear alongside them. I wonder if the lack of cybermen was a compromise: "OK, Jon, if you'll do a couple of dalek stories, we'll skip the cybermen."
